Cryout Creations mastermindTheme width and site width are the same for Anima. The “site width” configured in the options is the width limit for the content. The sidebars are also part of this width when they are used.
Your site is non-functional at this time so I cannot look at the shop/home page.

Cryout Creations mastermindTo be able to pick them from the list, the icons would need to also be defined in the code beside being customized in the font file.
If you just want one extra icon, you can replace an existing one or add it separately in the font file and use CSS to apply it to the element instead. With CSS it is even possible to use an entirely separate font file for the fonts (but then the backend icon selection would lose its purpose).

Cryout Creations mastermindIf you’ve changed image sizes in the theme options after the images were uploaded loaded to the library, you will need to regenerate thumbnails (for WordPress to recreate crops/resizes with the new values).

The URL seems to be set correctly as the source of the iframe, however the browser is not loading it (and opening the iframe in a separate window/tab results in no URL being used).

Cryout Creations mastermindDepending on what you’re currently displaying on the homepage, that would be simple or not.
If you’re displaying a static page, then it should be no different than the rest of the singe pages you added the background on.If you’re displaying the posts list (or the theme’s presentation page feature which is an extension of the posts list), this behaves like a category/archive. Did you add the background video on other categories/archives? How?
Doesn’t the plugin provide a general way of setting a background video site-wide (CSS and/or script)?

Cryout Creations mastermindIf you haven’t customized styling or theme files, then we’d need to see the sites with the problems visible to investigate what is going on.
A simple update from 2.6 to 3.0 will not break the layout of the site. It will at most change design details, like spaces/paddings, heights, font sizes.

Cryout Creations mastermindThe theme already supports in-page links (since this is something the browser and HTML standards specify and not theme-dependent). You need to use content links in your menu items (and a custom menu, as you found out) for these to work, like
#my-custom-link
to point to an anchor defined in the content:[...] <a id="my-custom-link"> </a> [...]
or any other tag with an unique id associated to it:
[...] <h3 id="my-custom-link">Section Title</h3> [...]

Cryout Creations mastermindFor best visual results, the menu items need to fit in the available space on the target screen sizes (and before the mobile menu is activated). If the menu items are too many for the screen, they will overflow and extend beyond one row.
Due to the complexity of the header there’s no magic fix for this yet. The solutions are to either limit the number of items to make the menu fit in one line (at least on the target screen size and larger) or activate the mobile menu earlier – when the menu no longer fits (using custom styling).
