Give specifically the Force Regenerate Thumbnails plugin a try as well.
I’ve had moments when other thumbnail regeneration plugins failed to regenerate the images.

Links added in the page content that point to media resources (images?) vanish from the page when saving the page; and this has started happening since version 2.4.
Is this correct? If yes, does this also happen for links pointing to some other content (like pages or external URLS)? Do you have any plugins active? If yes, which ones?
I just tested this scenario and links in my test page neither disappear nor have any issues in functioning. They are all present in the page after publish (both those linking to media content and those linking to external pages/resources).
Wordpress used to provide a link to the whole history of the version archives. Since they removed that (and I have found no way of manually accessing such list), we’re keeping an archive with all previous theme releases at http://archive.cryout.eu/?dir=mantra

The only instance when we’ve encountered lost settings was with:- oddly configured servers that had issues with special signs inside the text fields (so far we’ve seen issues with the apostrophe ‘ and chevrons < >)
- servers tightly configured, limiting the number of POST/REQUEST variables too low – in this case it’s usually the lower part of the settings fields that are affected (left out)
The theme does provide a settings export feature, so I recommend you use it as often as you change settings (it only takes a moment and you get an export file which you can later import back to restore settings).
The only way to recover things is from backups.

You can change it, but that option applies on (almost) the entire site, not just the blog page.

The Read More button will relocated beyond the visible viewpoint if your slider text is too long and/or your slider height is too small for the whole caption to fit in.

The header image needs to the configured height (the Header Height option) and configured width (the total site width as resulted from the options set under Layout). Since WordPress 4.3 you can also chose not to crop the header image when setting it.

Please check the available documentation and search the forums before starting a topic.If you’re referring to the theme’s extra text fields that display on the homepage, those do not feature any kind of advanced editor (for now) so you’ll have to type in the HTML code directly (if you’re not familiar with HTML, you could write your text in a new post or page, switch to the Source View mode of the editor and copy the code from there; but the end result will not look identical to what you see in the editor)

Displaying both simultaneously is currently not a feature, however a workaround is to use the header background image (place your logo in a large image that covers the entire header area and set it in the site) and then set the header content to site title&description (but move that slightly to the right so it doesn’t overlap the logo that’s in the background).This workaround will not play nicely on mobile devices, though (the header image get resized a lot).

You do have a lot of images on that page, but I don’t believe they amount to that much bandwidth usage.
You could consider switching to a different package or host if your current one has limits that no longer suffice for your site/content.

Alignment, spacing need to be handled at the styling level. You can either replicate WordPress’ styling (add class=”align[left|center|right|none]” to the image) or write your own styling and place it in the custom CSS field in the theme (or your preferred custom styling location).

jQuery is part of WordPress core and should just work, unless something else is unloading/overlapping/overloading it.
Without access to the problematic dashboard I cannot give you any direct solutions, but my approach to this kind of issues is:
- always double-check everything (that the plugins are all disabled, that everything is updated, that the browser is displaying the up-to-date site and there is no caching involved)
- browse through the sourcecode of the site looking for any occurrences of the “jQuery” words (specifically related to external .js files); check whether these are part of WordPress or loaded from plugins/theme/remote URLs.
